I started off programming in the actual stops in ProPlanner as a multi-level dive, but I later decided to throw in the extra conservatism and call it bottom time. With my history of DCS, as long as I continue to be doing decompression dives (I really probably shouldn't), I want to throw in extra conservatism wherever I can. Besides, the time difference isn't all that great - what's 15 or 20 minutes in a lifetime? ...especially if those 15 or 20 minutes can significantly extend one's lifetime. My belief in the value of deep stops is very strong, so I view them as a conservative step to reduce DCS probability. This is what I do and what works for me.
