Black,

I have had a few ear aches (otitus externa) but I have NEVER had 
a headache. Sometimes the occasional difficulty clearing (usually
after I have been diving/free diving for a week or so).

As for the CO2 buildup, just get in shape for the dive => PREPARATION.
