I just marked up a bunch of nylon with a red Marks-A-Lot and a black one as
well. The red ran all over the place once it got wet, the black stayed
exactly where I put it.

India ink sounds good.  Stain would probably not mark nylon very well and
paint would make more of a mess than a mark.

See above regarding generation of mess.  I don't mind marking my turf, but I
try not to get carried away. :)  Mashing the 2x4 into a big stamp pad has
possibilites.

I wouldn't just take one swipe at the line anyway.  A big marker (my old 44
Magnum marker went dry a while ago so I'll either get a new one or go with
the India ink) can put a lot of ink out.
